List of Permanently Missable Items
I feel that it's worth compiling this, since I don't think there's a list on the main site:
(Spoilers, of course, will be unmarked: You have been warned)
The following items are PERMANENTLY missable after some point in the game. The list of items is as follows (please notify me if I have missed some).
Items are arranged by the last point in the game where you can obtain the item.
* 3 Healing Leaves from shopkeeper in Rim Elm - After fusing with Meta.
* Mei's Pendant - After fusing with Meta. (If you fail to do so, I believe you can get it in the Bio Castle, but you permanently miss the Life Armband instead.)
* Nail Glove @ Northwest Drake Kingdom Blocking - After defeating Golem and the cave collapse.
* Scarlet Jewel and Power Water @ Rikuroa: As above.
* Fighting Robe & Wisdom Water / Healing Shrooms - After leaving Drake Castle post Rikuroa, or if you choose that people won't want to talk to Noa.
* Phoenix, Life Water, and Ivory Book @ Drake Kingdom Blockings - After defeating the Viguro x2 and reviving the East Voz Forest Genesis Tree
* Guardian Water in women's bedroom - Same as above.
* 10 Healing Leaves - Tell Maya that you'll go back to Rim Elm with her post-East Voz, or after Zeto's Dungeon
* All items in Zeto's Dungeon - After defeating Zeto.
* Life Water @ Palace of Meditation - After speaking to Hari and the palace collapses into the earth.
* Phoenix & Door of Light - After defeating Xain - these transmute into Life Water and Magic Water, which are probably better items anyway.
* All Items in Dohati's Castle - After defeating Dohati.
* Healing Items from Mrs. Usha (?) - After defeating Koru (? - Speculative)
* Traveler's Kit - After defeating Zora
* Vitality Ring - After defeating Zora if Traveler's Kit not bought. Otherwise, not missable.
* All items in Floating Castle - After escaping from Floating Castle
* All items in Rogue's Tower - After leaving either Level 1 or Level 2 of the Tower, as appropriate
* All items in Conkram (Past) - After going back to the present post-Rogue
* All items in Conkram - After defeating Cort at the Absolute Fortress
* All items in the Absolute Fortress EXCEPT Life Armband - After defeating Cort at the Absolute Fortress
* All remaining items in Rim Elm - After talking with both Noa and Gala in Rim Elm and triggering the Bio Castle event.
* Mettle Gem from Tetsu - After talking with both Noa and Gala and triggering the Bio Castle event.
* All items in Noaru Valley - After defeating Songi at the Great Genesis Tree
* War God Icon at Muscle Dome - You will permanently miss this item if you ever defeat the Master Course before defeating Jette at the Absolute Fortress.
I believe that every other item is obtainable until you reach the heart of Juggernaut and fight JuggerCort. If I missed something, let me know and I will add it in.

Items that may be thought to be missable, but aren't:
Healing Shroom x4 in Snowdrift Cave - After East Voz, you can go back to Snowdrift Cave by traveling around Rikuroa through the valley where Zeto's Dungeon is located.
Healing Leaf on Noa's side of Rikuroa - Take the same path as to get back to Snowdrift, but enter Rikuroa from the North instead.
Phoenix on Noa's side of Rikuroa - Backtrack along Noa's path from the Rikuroa Genesis Tree
Slowness Chain - You can talk to the Mayor at any point after Dohati is defeated to receive this; he's in the shrine area of Octam.
Speed Chain - After defeating the Dance Queen, talk to the Disco King to receive this as a gift.
Life Armband @ Absolute Fortress: You can backtrack in the Absolute Fortress after defeating Cort and travel inside far enough to reach the Healing Fountain, first Save Point, and this treasure. You can reach this area by talking to Luctes, even after clearing the Absolute Fortress.

Technically, both the 3 Healing Leaves and Mei's Pendant are missed after obtaining Meta, though, so I should fix that.
And yes, I'm listing the point after which you can no longer get the item in question.

That's listed under the "All remaining Items in Rim Elm" being missable after the Bio Castle event.
If you give Nene the Honey, you can fight the Bees again to get new honey.

Hmm... yeah, it looks like you got everything.
Meth962 has a 100% item guide on Gamefaqs that I like to use. Check that if you think you're missing any.

Pretty sure they do. I remember putting it up on the wiki a long time ago too. Unfortunately it doesn't help determine when/if they become missable.
